We would recommend that you actually Uninstall the MSCAD2001 version instead of simply erasing it. This helps keep the register a little cleaner.
Once you have uninstalled the program you could then erase the folder and anything left in it (and there will be a few old configuration files, etc.).
Uninstalling MSCAD2001 will not affect MSCAD2002, or any other program for that matter, unless you have set the 2002 version to use some of the symbols in 2001. (even though you normally wouldn't).
